I am going to use After Effects for post production compositing effects in my final project. I will use stop motion footage that I am shooting separately to insert a steam effect over a pot of boiling water and shoot my main character against a blue screen to composite an artificial window scene of an outdoor landscape. Whichever one turns out the best is what I will submit for class, but hopefully they will both turn out at least somewhat as I imagine them. The example I am linking to is a short piece on post production for Suzie Templeton's Oscar winning stop motion adaptation of "Peter and the Wolf." Even though I enjoy stop motion for its handmade, tangible feel, digital post production can add immensely to on-set stop motion special effects.
